Rei was in love with Yoshino and was having difficulty controlling her desires. When Yoshino slept on her lap, she almost kissed her but Yoshino woke up. She confessed her feelings to her and Yoshino kissed her saying she felt the same way. Rei stopped her because what they were doing was wrong. Yoshino said she didn't care and she just wants to be with her.
In the anime, it did seem like they felt this way to each other. Reading this one shot weirded me out a little maybe because I wanted the characters of Maria Sama Ga Miteru to stay innocent and pure. Even if there were mature yuri scenes here, they were doing it out of love.. not lust.
